Nevermind, at first I was following the instructions at http://www.GeekPolice.net/t26522-remove-ms-removal-tool-removal-guide , but Malwarebytes' Anti-Malware scan wasn't showing anything up, which was what led me to post here.
Did it 2 or 3 more times and found 2 Trojans, computer is fixed now.
